Hi Tilman, I too have had this issue. But there doesn't seem to be a cure, since software just works the way that when clicking in a window on the screen the computer's operating system makes this window's application the active application, meaning the window goes "on top". A way to work around it may be to place windows beside each other, inside your working space, so that even when a window is not "on top" (part of the application active at that moment) you will always be able to see all windows. Another way may be to only keep Mobius on the top for clicking Mobuis virtual buttons on screen. This implies that you can not use clickable object buttons in Bidule and have to assign external physical MIDI buttons/knobs to these Bidule objects.
